The Laws of Prayer (The morning services) (4)

1) The sanctity of a Beis Hamidrash (Place designated for study of the Torah) is less than that of a synagogue. It follows that it is better to pray there even with a small quorum than praying in a large synagogue even with a lot of people. (Shulchan Aruch 90)

2) The above applies not only to somebody who studies in that Beis Hamidrash, but even to the general public should try to pray in the Beis Hamidrash which is set aside for public learning and therefore has a higher level of sanctity, rather than praying in the regular synagogue which has a lower level of sanctity. (ibid and Mishne Berurah ibid)
